Serial Port Configuration Problems

I'm currently tearing what little hair I have left out with an ongoing problem as follows. I'm running CQRLog on Linux Mint. I have tried connecting my FT2000 via /dev/ttyS1 and /dev/ttyS2 and it works for a while (several weeks) then refuses to work no matter what I do.
Recognising that tty ports are a thing of the past and that the Linux kernal support is dropping off in favour of USB serial connections I switched to using USB to serial cables. These worked intermittantly. Then I discovered that Linux randomly assignes USB port numbers to these cables on boot. So a little Googling provided me the answer in that I can create Symlinks to perminantly assign these cables to Symlink names and/or USB port numbers.
That seems to work ok and I can reliably connect to WINKEY this way however CQRLOG now seems to be in this "I dont want to talk to you" mode which I cannot get out of. It only seems to be CQRLog that wont talk to my serial cables, everything else I try does?
My TRX control is set up as follows:
Radio one: rigctrld
Device = localhost
Extra Command Line Arguments = -m 129 -r /dev/ttyUSB1
Rig ID: 129
Port Number: 4532
Run rigctrld when program starts = Yes
 
I've also tries this with rigctrld disabled and connecting directly to the USB cable without any joy.
Anyone else have this kind of problem and if so how did you resolve it?
Any tips on achieving a stable configuration would be much appreciated.
